I think that if you create a new root (opam init --root=some_dir) then
the "system" compiler will in fact be the compiler installed on your
normal opam root. So then 

    opam install opam-doc --root=some_dir
    opam doc foo --root=some_dir

should create the documentation for the `foo` package.
